Raw Affymetrix CEL files were normalized to produce gene-level expression values using the implementation of the Robust Multiarray Average (RMA) in the affy package included within in the Bioconductor software suite (version 2.10.0). Affymetrix probeset mapping (also obtained from Bioconductor version 2.10.0) was used to normalize the miRNA 2.0 microarray. Differential miRNA expression was assessed with the limma package by creating linear models or using the empirical Bayes (moderated) t test. Correction for multiple hypothesis testing was accomplished using the Benjamini-Hochberg false discovery rate (FDR). All microarray analyses were performed using the R environment for statistical computing (version 2.12.0).
