Treatment protocol |
Arabidopsis rosette leaves were harvested and ground in liquied nitrogen prio to addition of Plant rNA Reagent (Invitrogen Corporation, Carlsbad, CA).

Growth protocol |
Arabidopsis Col-0 plants were sprinkled with water prior to infiltration and whole plants submerged in the Agrobacterium culture ensuring all rosette leaves were submerged in the solution. Vacuum was drawn for 20-30 min at a pressure of approximately 0.05 Bar. Plants were removed from the beaker, replanted into moist soil, covered and placed in a growth chamber under long day conditions (16 h light and 8 h dark) and incubated at 21°C.

Biotinylated cRNA were prepared according to the standard Affymetrix protocol from 10 ug total RNA (Expression Analysis Technical Manual, 2001, Affymetrix).

Hybridization protocol |
Following fragmentation, 15 ug of cRNA were hybridized for 16 hr at 45C on Affymetrix ATH1 GeneChips (Affymetrix P/N 510690). GeneChips were washed and stained in the Affymetrix Fluidics Station 400.

Scan protocol |
GeneChips were scanned using the Agilent GeneArray Scanner.

Data processing |
The data were analyzed with pre-processed and normalized using the Robust Multi-array Average (RMA) procedure in MATLAB Bioinformatics Toolbox.
